Q149: I'm having problems finding a few things regarding rules which I know are true.
149a: where is the rule that allows me to apply bonuses in any order I choose (as the one who benefits from the bonuses)?  example: Color Spray made someone Unconcsious, Blind, and Stunned.  Its greatly benefitical for me
to make them Stunned, then Blind, then Unconcsious.  I need to point out a rule that says that is the case.

149b: where is the rule that says that magical effects last even if the target is no longer legal?

A148: Absolutely, as long as the spell is on their list.
A149a: Check the FAQ (June '08 is the latest now that 4E has been published), page 113. The rule isn't quite what you think, as effects and such are applied "in the order that’s most beneficial to the creature". I'm not certain why it matters for Color Spray (you can be stunned, blind, and unconscious simultaneously), however.
A149b: FAQ, page 87. ("A spell only checks to see if you are a legal target when it is cast.")

Q 143 Where can I find information and stats on the 3.5 thonot? All I know is that they're a psionic quaggoth from Forgotten Realms, instead of their magic counterpart, and have psi-powers not unlike the psy warrior and psion/wilder.

Q 144 I came across this http://www.holdfast.org/2nd_DungeonIndex.pdf which is a complete list of 2nd Ed adventure modules for FR in Dungeon Magazine. Does anyone know of such a thing for 3.0/3.5?

Q 147: I don't entirely understand Metamorphic Transfer. If I want to use it to gain a continuous supernatural ability, how long will that ability last?
As long as the shapechanging ability you used to assume the form lasts.

MM5 would seem to suggest that it is Extraordinary but I always thought that if it has to be one of the three it should be a spelllike ability.....

It can't be spell-like, since spell-likes are defined as not being spells.

There's a whole topic on this can of worms.  It's not a "simple" question.

Well in races of the dragon it says that they do have sexual organs but they are essentially asexual as they lose all interest in sex....

A152:
No ...... you have what you had before the transformation .... the only additions are what is listed in the Entry for the Aspect you choose .... if you didnt have it before, you dont have it now

A150: By default it is not given any such type, so it would not be any of them. (The various hobgoblins in MM5 are a bizarre exception.) In fact, the Supernatural and Spell-Like categories exist because they're catch-alls for the numerous magical effects that do not directly employ spellcasting or similar magical systems. (For instance, pit fiends have numerous spell-like abilities but carry no spell slots.)

A lot of the chapters on individual races in the "Races of..." books are pretty comprehensive regarding fluff. 
Fun Fact: Dragonborn are also sterile, because Bahamut doesn't want other Dragonborn he didn't create running around.
